Eric,
I don't know when you leave and how your itinery looks. I grew up in Chicago. You have gotten great advice so far. The Museum of Science and Industry is great and has lots of hands-on things for your kids. The U-505 is great and thinking about bringing it all the way to Chicago by water is cool. It should also be interesting to you and your wife. It is all by itself. Unless, you want to drive around Hyde Park and tour our presidents neighborhood!
The Field Museum, Shedd Aquarium and Adler Planetarium are part of the museum campus on the lakeshore. It is easy to spend a day there. If you go to the Field Museum make sure you see the lions of Tsavo, they were maneaters. There was a movie with Val Kilmer about them. The name escapes me now.
The Sears, or is it the Kmart Tower now, has just opened a balcony with a glass floor. The view from the Hancock Tower may be better. It is at the north end of Michaigan Ave closer to the lake. You would get a better view of the northshore of Chicago and Oak Street beach. Also, there is the old Water Tower that survived the fire. It sits in the middle of Michigan Avenue near the Hancock Tower. There is lots of shopping along Michigan Avenue.
The Lincoln Park Zoo is nice and there are a lot of historical statues in Lincoln Park. In fact, a relative on mine, last survivor of the Boston tea party is buried there.
A boat trip on the Chicago River and the lake is nice. The Chicago River has the greatest concentration of draw bridges in the world.
There is lots of great food in Chicago. For pizza go to Giordano's. There are lots of great hot dog places.
One place I haven't seen mentioned is the Art Institute. It truley is a world class art museum. At least drive/walk by and see the lions out in front. It is on Michicgan Ave across from Grant Park. Other art you can drive by is the Picasso sculpture in Daley plaza and the Chagal mosaic at what was the First National Bank of Chicago, Bank One building now??? Both are in the Loop.
There is more to do than one visit can handle. Going to a Cubs/Card game at Wrigley is hard to beat. Is it a day game? That's how baseball at Wrigley should be!
Have fun,
Tom
